Have you tried using the Package Manager to look for FFMpeg? That might solve your VLC problem.

Let me see if I can help on the one issue you mentioned in passing - Bootup Manager.
Right click "Menu" > Edit Menu > Administration > Bootup Manager > Properties > Command
Replace: su-to-root -X -c bum
With: gksu bum
Right click "Menu" > Edit Menu > Administration > Bootup Manager > Properties > Command
Replace: su-to-root -X -c bum
With: gksu bum
