More info please... Like OS, program you were using, maybe a pic or at least description of your partition table.
Try running whatever program that was from the terminal. But make sure you put sudo in front of the command. So for example
"sudo gparted"

Please don't tell people to run GUI programs with sudo. Using sudo to run GUI programs can/will break things over time.
Always run GUI programs that you wish to have root access with < gksu program_name > in Gnome or < kdesu program_name > in KDE.

I guess you tried to shrink your disk inside Vista. This is a (bug) limitation of this feature. See more about this here.
