it is not agp an problem, it is a driver problem.
i would check out the ati website and see if there is a newer driver.
or it may be that an older dirver may be better, they may have got slack and are not supporting agp as best they could.

listing active modules in a terminal.
lsmod
or use
lsmod | grep agpgart

to stop modules loading edit the /etc/modprobe.d/blacklist and add the line:
blacklist agpgart

and make sure it is not in /etc/modules.
