There doesn't seem to be a Preferences->Menu Layout option anymore?
How do I add or remove items to the menu?

If I remember right, then your complaint applies to Cinnamon up to version 1.4 UP3. This was very likely the reason why I used Synaptic and installed the package alacarte. Doing so will bring back Preferences => Main Menu (hm German title), might be Menu Layout (in genuine English).
I am not quite sure how Cinnamon 1.6.7 behaves with respect to Preferences => Menu Layout, because alcarte had been installed by the time I updated to Cinnamon 1.6.7.
