How do I copy all the settings, users, data from a usb install of Mint to a new internal HDD?

Are you using the same user name on both systems?

if so, the majority of your settings are stored in your /home/<user> folder. Copying this over via rsync should be what you need

What about all the existing apps, permissions for groups, etc.?
There are 4 users so yes, all same usernames and passwords

or use something like redo - http://redobackup.org/ (that's what I use.)
